Can my friend who is on a visa exempt entry get a residence certificate from Immigration Office at Chaengwattana?

At first I think getting it from Immigration would be more convenient but realized that the embassy is the best bet. They offer the service.

Yes her embassy is the best way, as long as they are offering this service. Unfortunately, not all embassies do anymore. For any embassy that does, it's the way to go.

Not possible as a tourist (which visa exempt is) to get a residence certificate in Bangkok.
