TLDR : Answer Summary
Traveling from Koh Samui to Penang for a visa run can be challenging due to a lack of direct flights. Options include taking a night train to Padang Besar and then onward to Butterworth, which is a reliable method though the return journey may require flying via Kuala Lumpur. There are also minibus services available that offer packages including accommodation, but prices can vary greatly depending on the chosen method and budget.

As there are no more direct flights from Samui, it's pretty shit. I went with the night train to Padang Besar last time and then onwards to Butterworth.
Works well for the way there but the way back has inconvenient times so I flew Penang-KL-Surat Thani to get back the same day. Cheaper than flights to Phuket and Samui.
There are some visa run agencies with very comfortable mini vans with wifi and power sockets on Samui it seems but I'm not a fan of buses in general so no experience with that. Only Songserm and that's THE HORROR!

Depends on your budget more than anything as well as Visa requirements. Several companies do minibus including accommodation for 5 to 6k baht return or you can fly Samui to Phuket (BkkAir) to Penang (Airasia) for about 5k e/w.
