TLDR : Answer Summary
To re-enter Thailand on an LTR visa, you need to file a new TM30 to register your stay, as entering on any stamp, visa, or extension does not qualify as ‘checking in.’ Additionally, a certificate of residence can be obtained from the One Bangkok LTR office on the day of application.

Entering on ANY entry stamp, visa or extension never counts as "checking in" and if you're going to get a certificate of residence you would probably need to have a new TM30 filed showing you are registered as staying where you stay

You as an LTR holder can get a certificate of residence at the One Bangkok LTR office ( I believe they offer them the day you apply for it there).

as a rule residence certificates (for d/l, opening a bank account, buying selling vehicle etc) are only valid for 30 days from the date they issue them..
